check all the connections from the alt. to the battery to. the diodes could be goin out letting a/c voltage thru making the headlights flicker. but then alot of the other lights would be flickering to like dash lights and tail lights. good luck

Check grounds first. Mine when dim and would be flicker. Had bad grounds. Fine ever since I cleaned and rebolted down.

stock wattage or higher wattage aftermarket?
Yj's cannot handle higher wattage bulbs without popping the circuit breaker, and having relay issues.
An auxiliary wiring harness can be made, just use a second circuit breaker, and 2 relays switched on with the headlight switch (one relay for high beam, one for low). use 10ga. wire (except for the relays trigger wires, they can be much smaller)
There are many methods of setting up the relay(s) I personally used 2 for reliability.

its stock lights and only the lights flicker on and off, and it only did it for about 5-10 min then stoped

I'd swap out the headlight relay for a new one.
